I have created a map using the LED Mapper tool as well as a number of different tools and my array shows up as two separate arrays. it is shown in the correct shape in the mapper, but the top and bottom sections seem to be doing different things. Any ideas what i might be doing wrong?

That’s the mapping preview showing you that they are different pixel indexes. It draws a spectrum over them based on index, so the lower part “jumps” to a different color. There’s also a pulse that follows the wiring path. Should be harmless.
